I talked to my service guy the other day and the poor braking is caused by glazing of the brake disks. When they are set-up at the dealer the tech is to temperature cycle the brakes.(go and stop go and stop for about four times) if you have poor braking you can lightly sand the disks and temperature cycle them your self only cycle at least 20 times. Not to fast about 10MPH

Would you do this on all three brakes or just the front two?

All three because if they were not temperature cycled right in the first place you will need to do all three

This applies to all brake systems, whether car, motorcycle or ATV. Back when I used to race SCCA Solo II, whenever I'd change the pads or rotors on my Corvette, I would go out and heat cycle 'em on the street before trying to race on 'em. The procedure was to find a straight road, get up to 40 mph, and brake hard down to 10 mph (without engaging the ABS).... repeat four times, then drive for 15 minutes without braking to let 'em cool. Then park it overnight.

Another possibility of your poor brakes is a bad master cylinder. Mine was bad, and so was the one on "Ken's 700" (username). If you sit on the machine, especially on a slight grade, and use JUST the footbrake to hold the quad in place, and after a few seconds, the pedal goes to the floorboard and the quad moves, you have a bad one.
